The guns seem too large and few to effectively engage a swarm of smaller, faster ships. Executed from behind quickly and suddenly could damage or destroy engines or reactor.

Not always, there are lasers that use neutronium to work, and can get an even higher energy density. They are a bit less neutronium efficient, but surely that isn't a problem for you.

Massdrivers firing Neutronium projectiles are significantly more powerful.

Beam weapons also do a lot more damage, area weapons waste most of their energy. Making the main weapon into a multi-purpose laser might be a good idea if you build it in tpt.

The laser is capable of penetrating insulation and creating plasma and plutonium inside enemy craft. A nuclear explosion would have difficulty making a precise attack and is fundamentally limited to short range.

Instead of a simple laser, give it something like an orion unit, so it sprays a nuclear explosion out the front

its the sort of ship that will basically carry an entire invasion force (ships, tanks etc) so 100 km seems a good size.

I'm not too sure at the moment. It will range from 10-100km. I think it will most likely be around the 100km boundary.

The ship is solely focused on defence of the surrounding fleet so it is basically a large PD platform. The PD weapons are made to destroy battleships, battlecruiser and cruisers. There is a main laser that acts as the primary weapon system and is basically the only ship-to-ship weapon. Missiles are probably going to be added.
